چکیده

Evaluating the reliability of estimated phylogenetic trees is of critical importance in the field of molecular phylogenetics, and for other endeavors that depend on accurate phylogenetic reconstruction. The bootstrap method is a well-known computational approach to assessing phylogenetic trees, and more generally for assessing the reliability of statistical models. However, it is known to be biased under certain circumstances, calling into question the accuracy of the method. Therefore, several advanced bootstrap methods have been developed to achieve higher accuracy, one of which is the speedy double bootstrap approach (sDBPmethod). In the phylogenetic tree selection problem, it has been shown that the sDBP-method has comparable accuracy to the double bootstrap approach and is much more computationally efficient. In this study, we thus develop an R package named SDBP, which is an implementation of our sDBP-method on a statistical software R to assesse the reliability of phylogenetic trees. We are confident that biologists will benefit from our sDBP-method and SDBP

RELIABILITY-BASED DESIGN OPTIMIZATION OF COMPLEX FUNCTIONS USING SELF-ADAPTIVE PARTICLE SWARM OPTIMIZATION METHOD

A Reliability-Based Design Optimization (RBDO) framework is presented that accounts for stochastic variations in structural parameters and operating conditions. The reliability index calculation is itself an iterative process, potentially employing an optimization technique to find the shortest distance from the origin to the limit-state boundary in a standard normal space. Monte Carlo simulati...

Ultrafast Approximation for Phylogenetic Bootstrap

Nonparametric bootstrap has been a widely used tool in phylogenetic analysis to assess the clade support of phylogenetic trees. However, with the rapidly growing amount of data, this task remains a computational bottleneck. Recently, approximation methods such as the RAxML rapid bootstrap (RBS) and the Shimodaira-Hasegawa-like approximate likelihood ratio test have been introduced to speed up t...

Comparison of three methods for estimating internal support on phylogenetic trees.

are then summarized as a bootstrap consensus tree. The frequency at which each clade is recovered is termed the bootstrap proportion, or bootstrap support. Jackknife analyses (reviewed by Miller, 1974) have also been used to estimate internal support on phylogenetic trees (e.g., Farris et al., 1996; Källersjö et al., 1999). The jackknife differs from the bootstrap in that characters are sampled...

Using minimum bootstrap support for splits to construct confidence regions for trees

Many of the estimated topologies in phylogenetic studies are presented with the bootstrap support for each of the splits in the topology indicated. If phylogenetic estimation is unbiased, high bootstrap support for a split suggests that there is a good deal of certainty that the split actually is present in the tree and low bootstrap support suggests that one or more of the taxa on one side of ...

Phylogenetic and sequence analysis of the growth hormone gene of two sturgeons, Huso huso and Acipenser Gueldenstaedtii

In this study, the cDNA Growth Hormone (cGH) of the Belugasturgeon (Husohuso) and Russian sturgeon (Acipensergueldenstaedtii) were cloned and sequenced, and phylogenetic relationships were examined using nucleic acid and amino acid sequences. The nucleotide sequence of the Beluga GH has an open reading frame of 645 nucleotides encoding a protein 214 amino acid residues. The signal peptide cleav...
